The reason the tracks are the same is because they were too lazy to change the level design.

The game was supposed to have a deep, in depth story. You can't just overlook small details in a story like that.

Then why ignore the sense of all of this. The train in both Sonic and Shadow's levels frequently kept stopping, one was being blocked and pounded on and the other was being saved from crashing into these explosives. If they were the same train and both Sonic and Shadow were after them at the same time then how much sense could that possibly make? And then when Sonic ends up finishing the level by Eggman's train he's seen holding Elise meaning that if it were the same train Sonic must've broken in, took Elise back, and ran off while Shadow and Eggman were talking inside it.

Technically it should have. But apparently Silver reached his future before Sonic reached the past. It's the only way to explain why Silver's time is ruined.
When Sonic goes to the past and saves Elise, that creates an alternate timeline. So there are two: one where Sonic is gone, Elise is dead, and the Iblis reigns supreme, and another where Sonic saves Elise and Sonic dies, destroying all timelines.
